1. Background
Microangiopathy is a major complication in diabetes mellitus. Using human blood vessel organoids (BVOs) we demonstrated that diabetic BVOs display all functional features observed in diabetic clinical microvascular specimens. Single-cell RNA-sequencing (scRNA-seq) and spatial transcriptomics (ST) are recently developed techniques able to provide novel insights into molecular mechanisms of disease. To obtain mechanistic insights into the microangiopathy triggers, we performed ST and proteomic analysis of diabetic BVOs. Here we will optimize the computational methods for integrating and analysing scRNAseq, ST and proteomic datasets to single cell resolution.
2. Novelty & Importance
Existing methods for processing, analyzing and combining scRNAseq and ST data are not optimized, while network techniques to identify cell-cell communication patterns and reconstruct correlation networks (such as Cell-Chat, WGCNA) are limited by biased literature networks and known transcription factors. Many of the identified signalling pathways have not been validated in mechanistic studies or resolved at the spatial level and these methods of analysis introduce bias into how the data is interpreted restricting novelty. Moreover, existing methods for multi-omics analysis have not been developed to combine spatial, bulk and single cell data from different modalities (transcriptomics, proteomics, metabolomics).
3. Aims & Objectives.
We will implement novel computational tools that will allow the harnessing of information within scRNA-seq data and integrate them with ST and proteomics measurements. Subsequently, already collected data from humans will be used to resolve disease mechanisms. The following objectives will be addressed:
1. Apply metaheuristic optimization for algorithm and parameter selection in single cell and Spatial RNA-seq data analysis.
2. Develop a novel multi-omics workflow for the identification of central regulatory genes in each cell type and gene cluster.
3. Analyze existing multi-omics data from vascular organoids data to identify key cell subtypes.
4. Integrate methods, tools and datasets into a user-friendly web interface.

Funding
Enhanced Studentships to Attract Top Talent
Each studentship is fully funded for 4 years.
This includes tuition fees, a stipend and a generous allowance for project consumables.
Tuition Fees: these will be covered for both Home and International students.
Stipend: students will receive a tax-free living allowance of £25,403.40 per year (current projection for Academic Year 2026/27).
Research Training Support Grant (RTSG): up to £20,000 over 4 years for research consumables and attending national and international conferences.

Additionally, depending on your chosen project, some nationals may need to apply for an Academic Technology Approval Scheme (ATAS) certificate prior to applying for a visa. The ATAS application process can take up to 3 months and so it is essential that you apply for this early. Please note the following:
• If you need to apply for a student visa, you cannot submit your visa application until your ATAS certificate has been issued.
• If you are applying for any other visa, you cannot enrol at King’s and start your programme unless your ATAS certificate has been issued.
• If you apply late, you may not be able to join on the expected entry point and your registration may be postponed
